G.pentaphyllum is a traditional Chinese medicine which mainly grown in moist mountains, forests, scrubsand streamside.Gynostemma can be divided into two subgenera, namely subgen.Gynostemma and subgen.Triostellum based on the morphology of fruits,The complex relationship of this Genus was hardly resolved due to lack of highly variable orthologous single-copy DNA markers. In this study,we sequenced the screened SCNGs in 12 species to study the genetic diversity and phylogenetic relationships of Gynostemma using single copy genes from transcriptome data. The results shows that all species of Gynostemma clustered together as one clade separated from outgroup species,but(1)G.guangxiense,G.compressum and G.caulopterum, which were treated as Gynostemma in FOC,but the phylogenies in our study indicate that the 3 species showed close relationship with the species of subgen.Triostellum;(2)Subgen.Gynostemma species(G.pubescens,G.pentaphyllum var.Dasycarpum,G.laxum,G.burmanicum,G.pentaphyllum)mixed together and can not be distingushed as a species,G.pentaphyllum individuals from different populations clustered with the microspecies in this clade.
